Need some Advice - Building a web interface for Linux program

I would like to begin building web interfaces for programs, mainly Linux programs, but lack the starting point. I have researched web frameworks such as Ruby on Rails, Django, Nodejs, and others, but am looking for an open source example I can learn from.

Would like to know where to begin and what might be the best practices involved. I am looking to make a sleek, fast, and highly reliable web application interface for a Linux program.

As an example how would someone go about creating a secure web application to run a program such as vagrant on a Linux machine? So I am talking cmd interface or creating buttons to build vagrant images and run instances.
